It meant Eli is going to America to join Fox and later betray them. Also taking Metal Gear maybe implied that is where Rex came from after all when it fired the Rail cannon it looked just like it.

The only glaring flaw in the game is the Skullface ride. I mean there is 80 hours of content.

It's a great game and I don't think the story is bad, I just think it needed a thorough edit so that it was presented better. The pacing/presentation of the story is its core issue.
