You beat Alduin, but didn't kill him, exactly, since he's a god. You basically only released him from his flesh prison and sent his soul back to Akatosh so that he could eventually come back and end the world like he's supposed to.

There was actually a way to prevent the goo-ing of cryosleep subjects. Although it may be non-canon. Have you ever played 2's Restoration Project? Canisters full of something called ERSI, or Environmental Rejection Syndrome Inhibitors could be used to completely negate the negative effects.
