There was actually a way to prevent the goo-ing of cryosleep subjects. Although it may be non-canon. Have you ever played 2's Restoration Project? Canisters full of something called ERSI, or Environmental Rejection Syndrome Inhibitors could be used to completely negate the negative effects.

Why did the character wake up mid-cryosleep at all?

I see that NPC float dialogue is just as common as it was in Skyrim. "YOUR ENERGY IS TIED TO THIS PLACE, KID" literally every time he walks by her.
