To shut down reactor without destroying... Hm... You need to NOT use burst weapons in last chamber (next to huge airplane). My BG specialist always hits reactor, while targeting his Browning M2 at some bots
Instead of that you might want to save reactor itself BUT shoot two "sparkling-energy-things" near it with precise weapons. But i remember, that it's worth less xp, and no special reward for such ending.
