1. Are you supposed to kill that thing in the Cathedral first or conquer the military base first? What is the goal of the base?

2. Are you supposed to get caught and get sent to the base b4 u fix the water chip. Cuz I just killed the mutants and went on to fix it w/out being captured. I was just wondeing if this had any signifigance to the ending of the game.
