FO1: Necropolis got invaded... wha??? (SPOILERS)

Well I'm playing Fallout and I'm trying to get all the best endings but it looks like I'm gonna miss one and I don't know why. I went to the Necropolis way before the day time limit which results in an invasion by the mutants and I killed all of the mutants for Set (I didn't kill him or collect the reward - I went to him to get the quest but you have to go at night for the reward and it was day at the time so I moved on rather than sleeping till night figuring i'd be back at some point) and I fixed the water pump BEFORE I took out the water chip and got the game message that the pump was working when I took the chip out.

Well despite all of this I returned some maybe 40 days later and the mutants arrived and wiped the place out. They killed Set and his boys and the friendly ghouls underground and those who don't attack you above (I killed all of those who attack when you get close).

What did I do wrong? I was pretty sure from memory that all you had to do to stop the invasion was get there before the invasion (ie before the game day limit) and fix the water pump. Does anyone remember anything I might have missed costing me this good ending and letting those poor ghouls get killed?
 
It is because you returned to Necropilis after wiping off the Watershed mutants. Don't do it until your final visit.

You can consult the relevant part of Per's guide for the details:

Necropolis

1. Mutant attack: Enter Necropolis after 110 days have passed or 30 days after killing all the super mutants at the watershed.
 
Thanks. Unlikely me, seems like a strange ending condition. Well I finished the game anyway but it doesn't matter since the ending didn't turn up correctly (they started but then the dialogue cut out and it just started skipping through the different endings).

Then when I said my goodbyes to the Overseer I shot him... but I had 80 positive karma and the champion reward and no other karma related things... maybe I killed too many people or something - I just blew the Cathedral people away. Then again the nuke would have killed them and I didn't lose any karma when doing so - plus I've often done that in the past and I've only blown the Overseer away when purposely playing an evil character.

EDIT: Ah, I think it was my Bloody Mess trait which made me blow him away. Just because people explode around me shouldn't make me violent despite all my good. I guess the violence just rubbed off on my character and she's got a taste for violence now at the very end. :D
