Hey...couple questions
1. Is it worth killing all the enclave guys at the base to get the FOB or just steal it and run?
2. How do you get the IFF?

It depends on what type of character you play. Killing off the base does get you a lot of experience points. And you get to loot the corpses of the troopers offcourse. Oh, and leave the cook alive, he's a nice guy.

You don't have to get the IFF, it's already installed on the ship.

Seeing as by this stage you should be a tough character by now and have Advanced Power Armour, I'd go for both methods. Get the FOB by being Mr. Nice guy and then when they least expect it, give them a full pelting of Bozar rounds from 2 inches away. Blasting the Navarro base is a great practice method for when you take on the Enclave at the end.

If you find you're losing the battle, sneak out of one of the lower level exits - there are 2... (bring the blue keycard if you haven't already) then go back and fetch your buddies. Then sneak them in again and let the carnage continue.
