First time out of the vault
How do I exactly create a new file in G.E.C.K.? And how do I set parent masters? Also, when I view other mods in the G.E.C.K that have parent masters, how do I know which files belong to the mod itself and which belong to the master parents?

I don't have too much experience with all of the GECK's functions yet, so I doubt I'm 100% correct....

Load up Fallout.esm, make any changes you'd like and then hit File -> Save. A .esp file will be created with your changes.

And how do I set parent masters?
A plug-in's parent should be automatically set to to master file you loaded up. For example, a plug-in file that changes the Assault Rifle stats will have Fallout.esm as its parent. I'm not sure how changes work with Operation: Anchorage as I don't have that DLC (not worth it in the least).

Well, I've only made changes to weapons and perks so far, so as all I can say is that I differentiate master file data and plug-in data based on whether or not there is an asterisk next to the number under the "Count" column. An asterisk means that entry is being modified by the active plug-in.
