Modding .pro file

ok so im new at modding games. i have this problem. im modding the pipe rifle .pro file, but when i replace the original with the modded one, i go to test it, but it does not work. it does not work because the game keeps making a new .pro file and using it instead of my modded one. how can i stop it from doing this?
