I'm now at scottcity and I've found the merchant but the only way to endthe mission is to kill him and brotherhood labels me a murderer at the debriefing... is this unavoidable>

Don't worry about that, you don't get a drop in reputation for killing him. When you kill someone later, your reputation will drop.

You can complete the mission without killing him, but i don't know what the beriefing will be.

when i found barnacky's chain without having kill (or even find) that merchant, the briefing says you may preceed to the exit grid.
