Here's what I've noticed so far. Please feel free to reply and add to my list.
1) Stimpacks seem alot more plentiful. By the end of even the first mission I had over 50! This is good and bad at the same time. Good, because your guys won't suffer so much, but bad, because it was actually sort of fun trying to come up with unique ways to not get your 20% Health Remaining guys to die. =)
2) Agh! They changed all the tag skills around! I restarted with the patch (been waiting for its release for weeks), and made my hero as before, with Small Guns, Barter, and Outdoorsman, only to discover that Farsight has Outdoorsman too (and given that this is a squad-based game, overlapping of non-gun tag skills is pretty wasteful..). Doh! Probably going to restart again. Maybe I'll make a quick list of what the various recruits have so I can make an appropriate hero.
3) New recruits, even after Mission 1. Granted, I play with 8 CHA in singleplayer (Divine Favor is pretty good, plus I seem to get better items and allies), but there were three new ones...one girl and two guys. They seemed okay...one of the guys had all three gun skills tagged. Problem was, he used the pic my hero had, and having clones in my party is just...wierd.
4) No more Healer for Stitch! Before, I could give him the Mentats and one Afterburner Gum from the first mission, which totaled his PE at 7, allowing him to take Healer for his Level 3 Perk (gained by the end of Mission 1, for sure), which made him alot more useful. Now, the game works properly and doesn't count the drugged stats as perk-related. =( Perhaps Mandy is better now?
5) The game seems to run a little faster overall, which is definately good.
6) The combat shotgun that you can get from Civilians around Bunker Alpha has changed a little. Instead of having the gun on their person, the gun is actually invisible now and they just have the shotgun shells. You can get around this. Try to steal just the shells (it'll be a stack of 20-50, rather than the usual 2 or so), and then steal from the person again, and they should have the combat shotgun in thier inventory.

Some things I think still need to be worked on:
I think that there should be a "replacement" facial image, one for male and one for female, that is used on any NPC/Recruit that has the same face as your hero. That way, for example, in my instance with the new guy (Jax) having the same face as my hero, he would instead have the "replacement" face, so that they wouldn't look the same.
I also think that the character graphics should match the faces. There are a few guys where the character image is a black guy with dark hair, and the facial image is this pale white guy...or vice versa. In Stitch's case, the facial image shows black hair, but his character sprite has greenish gray, which wasn't even a selectable color.
I think perhaps the best solution to the bottom problem, and maybe even the top problem, is to have the facial images be affected by the player's selections for skin and hair color. If you pick the image and then make the sprite's skin color be medium brown, then the skin on the facial image should darken appropriately.
It just seems a little mismatched to me.
