Try out his Idea:

two generations have passed since the Chosen One's destruction of the Enclave. Renmants of The Enclave have joined with renmants of the Master's Army along with various radiers, hywaymen, and other rouges and thevies. They call themselves the New Order. With stolen vertibird plans and a stash of armament from the now leveled Navarro Base, The New Order quickly gained power with each passing year. Using Hubologists as recruiters for this organization, they station them throughout the wastes. Their leader was created from renmant DNA from Frank Horrigan, The Master, and Garl of the Kahns. Their pet project is the glowworm, which can create FEV in its body and give birth to symbiots that can enslave the mind and can eventually create intelligent Super Mutants. With nothing but pure hatred guiding their way, The New Order will one day destroy the santuary that took several generations to build.
It is up to a 6 member group to destroy this new menace to the wastes!

Okay, I know you are already questioning this. Well let me set the record straight: Backup DNA would have been stored in the Navarro Base for Frank. The Millitary Base contained backup DNA for the Master. And A decendent of Garl provided DNA.
Or if you are still not satisfied:

The glowworm was created from Organic matter left in the millitary base. It eventually established itself in the Glow and there created the symbiots to enslave humanity to become intelligent super mutants. Finding armament from the abandoned Navarro base, this new army is a force to be reconed with!

I hope you like one or the other.

Dragging one dead plot under the wheels of a semi = bad
Dragging two dead plots under the wheels of a semi = evil.

Interesting, they were all willing to join, all the people that might be considered "evil"... it seems too large scale if you ask me.

How does this fit the theme of Fallout if its so technological.

Drag three dead plots, one of which is merely a spoof of real life religious organizations and probably wasnt meant ot be carried forward...and you are satan.

They didnt do that to the Master in the first one because they saw more value in a new villain.

Garl was in Fallout 1, he was middle aged then, he would have been dead in fallout 2, which took place 80 years later, and 2 generations is 60 years, so if he were still alive he'd be 200 years old, the longest a human being is capable of living without genetic engineering is 120.

There was already intelligent ones.

Hatred wasnt the drive in either Fallout game.

A true fallout game doesnt have any sanctity, with the exception of hidden remote communities that are constantly in fear of dying anyway.

If it were so isolated it wouldnt know about humanity.

i have to agree with the other respondant. this new idea you are proposing is interesting and has a lot of creative energy involved in its making and i commend you for the the unique way that it was put together, however it has too much conflict and too many plot twists. in the previous two fallout games there was an inital problem which lead to an awareness and destruction of a potential enemy.
anyways it was a great effort and you should keep trying to come up with new and creative ideas.

In case you have forgotten, Enclave was rebublican, and rebublicans don't like anybody but themselfs, they are the bane of the humanity! No offense.
