You don't have to go up to the command area, but it's fun to see if you can pull it off. Very challenging.
What worked for me was sniping and sneaking close with shotguns. Sniping works well because the muties aren't very accurate at range, but will still generally shoot at you. I did the entire mission at night, of course.
For those muties who have a patrol path, I put mines in their path and they blew up real nice-like.
