Yes. Crippling a person disables abilities. However, cripples are tuned down for enemies because of obvious effects. He can barely walk with crippled legs (try it, crippling both legs means he can move only two squares a turn, roundabout, even Horrigan, I think), normally crippling one arm means no two-handed weapons and crippling both means no weapons (I think), but they can't do that for enemies.
The reason it doesn't affect Horrigan is because all his characteristics are pumped up, probably. Making him lose an eye does drop his perception, but it doesn't affect his accuracy much as he's just too damned good.
Compare to the PC. If he has a perception of 10 and loses one eye and it drops to 6, he will still have a 95% to hit chance with non-aimed shots (and Horrigan's shots are normally not aimed!) as long as the distance isn't too big and his skill is good (90%+)

I Once went after him with a gauss rifle and shot him in both the arms because he was taking too much HP off me with his gun. I eventually got him to resort to trying to kick me. It was funny. I don't think he ever retreats but he is vulnerable to crippling damage.

I have to disagree with you guys.
I fought Horrigan only once, after several aimed shots at the eyes (no effect) I went for his legs (what I usually aim for).
I crippled one leg and that won the fight for me.
Once he ran out of ammo (which is pretty quickly) he changes to a melee weapon which is fatal for him with crippled legs.
From this moment forth I took one shot and used the rest of my APs for backing off, Horrigan never able to reach me.
From my brief experience I would highly recommend aimed shots at his legs (I took the Gauss rifle for that job).

Whether or not a limb actually gets crippled has to do with some sort of roll the game makes, sort of like confirming a critical in D&D. I've hit to the arm on people and had the text show up about it "Hanging by a thread", but it's not flagged as crippled. If you manage it, he'll show up as having crippled limbs if you examine him. As I said, it's quite possible to cripple all his limbs.

I never was able to cause frank cripple limbs. I believe you get a message like You critical hit for xx damage but its get fixed by his plate. Only when I shoot him in the groin he goes down...
