The strain of plant the scientists were growing mutated, gaining a measure of sentience. It killed the laboratory technicians and took over the laboratory in which it was first conceived. It took a massive concentration of resources to crush the being, and this left the Shi poverty-stricken. They disappeared into the wastes.

This is one of the Shi endings so maybe its the canon ending they choose.

I don't know, I kinda like the Shi. At least they had an explanation. It was the random Yakuza members around New Reno that I thought didn't belong.
 
The Shi were a decent idea that wasn't implemented very well. The biggest problem was that SF didn't really have a role to play in the overarching FO2 story and seemed to exist more or less in a vacuum.
