JA2 is practically entirely turn-based, and it's got it's own goodies. I haven't seen FOT too much besides the demos and the first couple of missions, so I can't comment. I'd have to agree, that the missions in FOT are reminiscent of mice-mazes, and that hurts the enjoyability for me.

The expansion pack includes a campaign editor for it, plus oodles of more features that make the game really fun. It's not multiplayer, but in FOT, from what I've played in multiplayer, it's a bit unbalanced. One person can make a weenie team with one super character and wipe out a balanced team.

Agreed with you there as well. Except, with FOT, it seemed like you were in a hedge maze at times, or that the levels were too manufactured. When I get the expansion for JA2, then I'm going to be releasing some stuff I've made for it. FOT is far too buggy right now, and per Interplay's manner of bug-hunting, those bugs will still be in there when it's given a Final Patch. Has happened with Fallout 2, has happened with Starfleet Command 2, and also BC3k.

I don't know if the editor is just for multiplayer maps. It looks like that, though. I doubt that they will correct the page fault bugs since they weren't on the list of bug-fixed I had read a few days ago. The rampant memory leaks are another thing that's driving people to a grinding standstill.
If they enabled the netcode for JA2 to become multiplayer and added the interface capabilities in for it, then they would have a serious hit on their hands. They already have a campaign editor for it, and it's far more polished and user-friendly. The interface of FOT is really cumbersome and can be equated to a FPS producer hard-binding the right mouse button for fire.
Mostly personal gripes, but a lot have voiced this one. Personally, from seeing an AI patch on JA2 (the early one before the expansion and after the main release), it's loads of fun and challenge. How most of the floors are laid out judging from both screenshots and watching alongside someone playing, it's mostly a contest to oust the computer or other player out from behind their place in a mice-maze.
