Mothership Zeta was my least favourite DLC :-/ I was ok with alien references/encounters but taking it into space was a whole new level of wtf.

Eeeeeh, that's pretty open to interpretation. It doesn't necessarily mean they're the ones who fired the nukes. I would hope they didn't... it seems apparent that they had at least some involvement however. Looking at some of the other captive logs, they'd snagged some military officials.
