Sonic the Hedgehog (Genesis) and Super Mario Bros (NES) neither of which had any sort of story based ending and just gave you a "you win!" screen. :|

To be fair, it's Sonic Adventure 2, the Dreamcast/Gamecube game... which did have somewhat of a "story..." I believe the ending was Shadow the Other Hedgehog sacrifices himself to save the world, or something. Whoopee.
 
Many games that have awesome gameplay, were always lacking in the story department. That is why Sonic, Mario, Crash Bandicoot, Donkey Kong, and many others are really more like honorable mentions in many regards. The endings usually sucked, but the games were pretty good. I have never really liked any of the Mario endings, but Mario isn't really about stuff like that. It's all about the adventure getting there.

Here are some of my favorite endings. I limited myself to my favorites from each series:

Metal Gear Solid 4 - Wrapped things up alright.
Fallout: New Vegas - I could praise this one for hours.
Earthbound - Probably my favorite ending of all time.
Final Fantasy 7 - I liked nature taking back Midgard.
Resident Evil 2 - This game got me hooked. The ending really hyped me up for the future games.
Silent Hill
Legend of Zelda: A Link To the Past - I really enjoyed this ending. I like when the end cinematic shows all the characters in the game. It really wraps things up nicely.
Castlevania Symphony of the Night



Many of my favorite games don't have endings though, or they have shitty endings altogether.

Go look again. Sonic The Hedgehog is #28. Sonic Adventure 2 is #33

BOTH games are on there. (which is why I specified that the genesis version had no real story ending)

Skyrim with guns would be more like, uh, Darkest of Days... except better developed.

No, and I don't understand how you can think it does. I don't want to go at lenght with this because I had this discussion multiple times and this isn't the right topic so I'll just point the worst example:
[spoiler:e895d5d87c]The Revolver Ocelot reveal at the end. Not only it's a blatant retcon (MGS4 has a lot of those) but the plot twist makes no sense and actually breaks the story. It feels (because it probably is) something Kojima thought at the last second and wrote into the game just for the sake of having a plot twist in the ending like in the previous games.

So Ocelot brainwashed himself to "become" Liquid. Why? For what reason? What did he gain from this facade? Why Eva and Naomi helped him and played along even though it actually went against what they were fighting for?

Nobody ever gave me a concincing answer because there isn't one. The story was obviously written with "Ocelot is possessed" in mind, not "Ocelot is faking to be possessed".[/spoiler:e895d5d87c]
 
They left off my personal favourite. The ending of Pac-Man:

Still brings tears to my eyes when I think of how great this ending is. The story is nicely wrapped up, heroes and villains each get their just deserts and there is a real sense of pathos for the player.
 
The Fallout Tactics is not my favorite in the series, but I really liked the ending of that one. That machine/brain thing was shocking/awesome.

Hell I agree with you there. I don't think that detracts from the stories overall closure though. I see where you are coming from though.
