Well a small number could have survived in the refueling bases such as Navaro (not to forget the squad that optionally help you take down Frank) but that's only a few hundred.
What I find harder to believe is that they somehow managed to cross the entirety of the dangerous unmapped American mainland with very few supplies.

They flew first-class in one of their plentiful Vertibirds.

how many times has one to hunt down those Enclave guys ... I mean com on they where already suposed to die in the end of F2 ... and now you hunt them AGAIN ... how many Vet-birds can they make? How many soldiers recruit? Not really what I think about a post apoc wasteland.

I would not be surprised to tada see another super big enclave base in F4 again ...
