Just killed Papa Khan, Karl, etc...

First time out of the vault
So I am still relatively early in the game, working on the Wild Card: Side Bets mission. I roll up to the Great Khan longhouse and find everyone inside. I talk, leave, get the quest from Regis, yadda yadda yadda. I decide, just for shits, to see if Boone and I can take out everyone in the house. A plasma grenade and some 40mm's make short work of them. I figure I'll just load up the save from right before I opened fire, but I come to find out that I can still walk up to great khans and chat no problem, even though I just killed two of their main leaders. It says I am vilified, but they don't attack on site. Is this a weird glitch? Am I screwed out of some good quests? Unsure weather to continue or load up the last save.

About "unsure weather", I think it'll rain.
About everything else, at the least I'd consider it a glitch, and at most, an awful plothole, that Khans doesn't try to kill you after what you've done.
Anyway, I don't recall any great quest with the Khans if you don't side NCR or Legion.

For neutral vegas, quest is same as for NCR or Legion.
I remember only one quest involving the khans, which is about their taking sides or dispersing, that kind of thing. Nothing too great at gameplay level, but I find it great to define what will happen to them.
The one I say is the one which includes looking for the history of the mongols as one possible solution. Didn't recall it was there for independent too. I usually play for NCR.
 
This happened to me too. I figured the people outside just didnt know about all the dead people in the longhouse yet, and really how should they? After calmly walking out and returning later, however, they were quite upset with me.
 
Thanks for the replies. Just wearing regular combat armor, and Boone is even wearing NCR armour, which in theory should upset them. The thing of it is I'm now shunned by the legion for killing Karl, so I'm hoping I can still travel to the fort without getting assaulted (w/o Boone of course). This has sort of been the theme of this playthrough; I killed all the legion soldiers in Nipton and got randomly attacked by death squads until I got my pardon.
 
Have you done quest in bitter spring?
If you persuade terrorist khan to go red rock canion, he will be in front of long house. Problem is that he will attack Boone whether Boone equips faction armor or not.
 
When I first played the game I anticipated a fight when I went to Red Rock Canyon, because I'd killed the Khans in Boulder City and was Vilified. When I went there, though, they just called me an asshole and I could still do their quests. My assumption is that they only become hostile in response to open aggression that they witness, not sure why. Maybe the in-story explanation would be that they're scared to fight instead of in self-defense after Bitter Springs. They don't want to be seen as aggressors and face that again. Or something.
