plothole in fallout 1: how did the master move from the military base to the cathedral?

Huumm....the Master does indeed have many similarities with the God-Emperor. I had never thought about it.

Anyway, taking advantage of the opportunity, what exactly attacked the caravans of the Hub before the Master existed? Some kind of proto-centaur?
Raiders and other mutants like deathclaws, I guess.
 
I'm pretty sure that, because they could trace it back to the FEV vats, deathclaws, centaurs and proto-super mutants are the most likely perpetrators.
Were there even many special attacks on caravans before the Master and his abductions? I always thought that the caravans were just endangered by wildlife and raiders (as you see when you caravan guard quests), but only with the Master's abductions and super mutants attacks completely destroying many caravans it really went south for the caravans.

The reason Harold and the Master even went to the FEV vats in the first place was because mutants were attacking caravans. Since the particular type aren't specified, deathclaws, centaurs and proto-super mutants seem to be the best guess as to what kind of mutants were attacking.

Oh yeah, forgot about that. Yeah, sounds like it. Not necessarily proto-super mutants or even the specific FEV beasts like floaters, but certainly oddly mutated wildlife in general. Jacoren also noted that the rate of mutations in the wasteland is way too high for just radiation, and that is usually at a point when the player has not really encountered any centaurs or floaters (although a few super mutants).
 
As for the OP ..Somebody forgot to download Richard Gray's log to pipboy and read it
it's in the same computer that is used to blow up Military Base (it needs to be hacked AFAIR)
You can read there how did he get so far south

In the journal You can read that after crawling out of the vat he continously mutated. He traveled with an escort of mutants while he still could walk and settled in a place when he finally decided to grow into computer ("beeing no longer limited by bounds of mobile form" or similar was it called) so he clearly could walk before he settled into that overseer seat
 
It is mentioned in Richard Grey holodisk that he has to move somewhere else to settle and finish his transformation. (more or less)
