I really like the PS:T music for being somewhat thought-provoking as well as atmospheric, the above two being the prime example.

Goes without saying, I happen to like this one more than the original and third remix.

Hearts of Iron's orchestral pieces are amazing.

And then the opening music to civilization 4 is amazinggg.

there's a lot and I can't mention all of it now...

but a few from the top of my head:

the music in Halo in general, I love it.

the "town-music" in Baldur's Gate. I remember they had it in BG2 as well but they had completely ruined it.

the drum'n'bass track from System Shock 2.

pretty much all music in Final Fantasy VII. so many memories...

all music in Mega Man 2.

one of the tracks from Disciples. can't even remember how it sounds right now, it's been so long. but when it came on I actually stopped playing and just sat there and listened.
 
I love the Civ4 music.

Believe it or not, The Sims 2 had some pretty decent metal/Spanish music original recordings.

FFVIII has good music as did FFXI and VI.

Starcraft, escpially:
- Terran 2&3, Main Menue, Protoss 2

Heroes of Might and Magic 2:
- Terrain 04 & 06 (town music was always terrible)

Conflict: Freespace 2

Outcast
- its orchestral and you can find it for free on the internet

Diablo 1
- Tristram (I was a bit disappointed by D2 music)

F1&F2 & Deus Ex ofc
(hearing HK Market on my MP3 player while walking through a chinese city is just awesome!)

KKND 2 also had three nice tracks, the trashy 80 popjazz melted nicely with the trashgame
 
The Touhou games' music probably wins hands down (youtube it if you've never heard it)

BG2 is likely a close second.
 
Liked a lot of the stuff already posted, Deus Ex, Planescape, Arcanum, Fallout, and Nobuo Uematsu.

Might & Magic 6 had some great tunes.
 
I'm adding the amazing VtM: Bloodlines music (not just the licensed songs), and also the soundtrack for Legendary: The Box, which is actually similar enough to it to make me think it was by the same author (Rik W. Schaffer), but it's not.

Resident Evil 1 and 2.(The music made this game)
Earthbound.(Unforgettable tunes)
Final Fantasy 6,7,8.(After that they became much less memorable).
Fallout 1 and 2.(Can't say anything that everyone else hasn't already)
Silent Hill 1 and 2.(Creepiest shit ever)
Doom series.(I still have the song form the very first level stuck in my head)
Quake.
Warcraft 2.
Oddworld Abes Odyssey.
Zombies Ate My Neighbors.
Street Fighter 2
Castlevania SOTN and Castlevania 4
Duke Nukem 3d(My favorite FPS of all time)

Knights of Honour, is one of the most underrated games ever.
It had lots of very good music, here just one example. If you like medival/epic music try finding "Glorian".

Yeap same here. I kinda like BG1 more than BG2 game wise, not only music wise. Seems like most people agrees on that BG2 is the better part of the two? I wounder why.

Well, the battles are less repetative, the general class system is expanded and better implemented. I personally found BG1 a bit too slow and boring for my taste - it neither had the engaging story of PS:T or the fun battles of BG2, and too much wandering around (hate that, one of the reasons I don't like FO3). Music-wise, I'd say the two are about even.
