Maybe, maybe not.

The switch from 2D to 3D was horror upon horror for PC players. It was a major step back in graphics, as overhyped 3D-graphics were the name of the day, making for some awful-looking games.

2D, especially at the high resolutions available today, does offer some advantages, especially if you have a fixed-camera game like Fallout should be. But 3D offers some advantages too, and if used right can make for a good-looking game. Like Bioshock.

Though they should shut up about "realistic water" in Bioshock
 
It's all about style, really, and both paths offer advantages and disadvantages.

2D engines obviously limit game design (although this doesn't need to be a problem) and, to a point, interchangeable graphics.
However, they also offer the great advantage of having more freedom and the ability to focus entirely on the art, without thinking about polygon limitations or the roundness of objects. Which is exactly why many older games have a certain style, because they weren't forced to work around a polygon limit (or even a 3d-engine in the first place) and could use a bit more artistic license.

That said, technically speaking 3d engines offer great advantages, including an easier use of modular graphics, uniform movements etc. However, these days this somehow seems to all be focused on the 'shiny' factor, instead of actual artistry.
