Generally, I'm not a fan of the alert music in Metal Gear, but I've taken quite a liking to this one. MG in general has good music.

Could really post any song from Mega Man 2, they're all gold. But this one really got stuck with me when I was about 8-9 years old and has been in my head ever since.

Also, I was reminded of what I loved about Nier when I saw the Nier OST track that was listed. As bad as the gameplay was, that game was atmospheric and emotion-evoking as fuck. And this was one of my favs:

Even epic Boss Fights would bring you to tears (both with the soft and saddening music, as well as the context of what was so tragic about each boss). Good game.

Perhaps not quite what you fellas are looking for, but last week I played a pretty decent freeware adventure game called Mad Father that I felt made an excellent all-around use of media (graphics, sound effects, and music). In fact I've been listening to the music tracks frequently all week, so perhaps others will enjoy these as well. The linked page to the game itself also includes a section further down regarding the music.
