Everything worked fine in that save game for me. Hmmm, if you say they overwrote the old files, then it should have worked. Either way, I'm releasing an update (2.0.2e) shortly that will address this issue. Did you install the original game to your Program Files directory? Apparently this is a problem for Vista/7. I'd suggest reinstalling the game to a different directory and then installing the RP again. The moment you can access the pipboy in Arroyo (and perhaps even before, when you can't check it) It seems like there are a great many plot flags already checked that shouldn't be, given that when I go into the status screen it shows locations like the EPA and the abbey with a bunch of crossed off quests.

The only potential issue I can think of is that I DID install in Program Files (running 64 bit Win 7), though I later saw that this was recommended against when I read the last 15 pages or so of this thread.
