I think you can kill him, but you don't have to, so he can stay alive.

Which would be comical if he became immortal this time around because he's, important for the plot, while you had the option to kill him in F3

Actually Zimmer is immortal during the quest, he is only killable after the quest is complete or if you pick the option to kill him with Harkness, otherwise him and his Android are essential.
