I am sorry, I really don't understand why this is happening to you. It appears as though you installed everything right. You say Klint wasn't the cause. I don't have any other suggestions.

Three things. First, I can't replicate this. Leather armor in my game, my latest playtest, is working just fine, and provides an AC on my character of 23.
Second, where did you get the idea to patch your game with the 1.02 patch? That may possibly be an issue... maybe. However, the chances of that are slim, because just about every file in the official 1.02 patch has been overwritten by a MM file, anyway.
Third, just a pet peeve of mine: Don't say you don't have time to do a forum search due to a lack of time. If you can't find something, that's ok. In this case, you wouldn't have found it even if you had looked, because I am pretty sure no one has mentioned this before. But, if you don't have time to search, then you don't have time to play.

I know I say this every few releases, but Klint will be less buggy with the next release.
Addictions/penalties do stick with you for a while. However, make sure that the penalties are really do to drug withdrawals. If you have a problem with your perception, it may be because you saved the game and exited when you were in a sandstorm or something. If you do that, that can mess up your character, and cause perception to stay below normal.
As for official patches, again, where is that coming from? I never said to install it.

I noticed that the megamod from files section of the site says its verson 2.35.2 but the readme from the zip says its 2.35.1. If this is not a typo, then the version in the files section has the wrong version.
i doubt this is related but i have to remove a line from fallout2.cfg to get the game to run, it would suck if that was the problem the whole time
It didn't really matter if the files in the /fallout2/proto folder were read-only or not. Those files are added to the master/dat file when the runme.bat file is launched. Regarding a 2.35.2 readme file: there wasn't one. The only difference between 2.35.1 and 2.35.2 was one map file.
Finally, what is the line that you had to change in your fallout2.cfg file?
I haven't gotten to the Slaver Camp yet in my latest test. However, for the people who are having issues with Scraptown and the Primitive Tribe locations loading up, I haven't been able to replicate those bugs.
